Mmm i am having this problem only in my encoded videos. MeGUI as such is the least problem, because it is only a user interface generating an script and controlling the conversion process. More important are the choices how to create the script (e.g. Which source filter to be used, which resampling filter, which height modulo). Starting with the source filters: Preferring one based on the DirectShow system is usually the first mistake.
